Shopify to QuickBooks not posting right since the new connector? What changed, and how to check a month

Updated 2026-10-15 · by Hieu Tran, written with AI agents and checked against the sources below

Intuit moved Shopify stores off the old OneSaaS connector onto a new connector inside QuickBooks Online. Since August 2026, merchants have reported sales split across new income accounts, orders that never arrive, duplicate invoice numbers and wrong VAT. Here is what changed according to Intuit, and how to find out which of your orders are affected.

Free tool: Free month check: upload a month of Shopify orders and your QuickBooks or Xero export, see what's missing, doubled or different

It lists orders missing from the books, posted twice, or posted with a different total or tax, plus the income accounts your sales went to. Files stay in your browser. It's a check, not accounting advice.

What Intuit changed

What merchants report since the switch

From 1–3★ reviews of the QuickBooks Online app on the Shopify App Store, September and October 2026:

Check one month by hand

  1. In Shopify, export the month's orders (Orders → Export, CSV, filtered by date).
  2. In QuickBooks, run Transaction List by Date for the same dates and export it.
  3. Match each Shopify order number to a transaction. Check a few by hand first to see which column holds the order number.
  4. List orders with no match. Look at zero-value, unpaid and cancelled orders first.
  5. List order numbers that appear more than once, and invoice numbers used for two different orders.
  6. Compare the total and the tax of each matched order. Look out for zero-rated orders posted with standard VAT.
  7. Group the posted sales by income account to see whether revenue moved to a new account mid-year.
